My books are semi-organized. I know the subjects I get the most questions about are related to bulbs, perennails and propagation, and a few selected plants so those books are on a bookshelf right behind my desk along with several reference books, and they are in order - from general reference through specific. But I have a problem with oversized books - I don't have enough "tall" space to be able to do anything but lay them on their sides and stack them. The bookshelf next to it - and not as handy for snatching off the shelf - is larger and so I have done much as Jo Ellen has, organizing by type of book. Although the essays and thoughtful type book go downstairs with pleasure reading. The only one of those I have upstairs is Michael Pollen's book "Second Nature" because often delving into it gives me an idea for a column.
So I guess you could say my organization is based on "moast used" according to type, and then "not used as much" according to type - and then "pure pleasure" - with a monkey wrench thrown in when it comes to size.

I have about 500 garden-related books and they are organized by category...woodies, perennials, annuals, design/architecture, color, natives/natural gardens, organic, containers, water gardens, climbers/trailers, general garden books, encyclopedias, veggies & fruits, essays and thoughtful pieces...none is alphabetized in the category.
Some day I promise to inventory the books, but it's never been a high priority.
