Suggest you go to someplace like AutoTrak and get one of those man-sized under car dollies -- you know what I mean -- those things guys lie down on and slide around under cars they're repairing. Attach a little handle -- perhaps a short cord -- to one end, put your three plastic milk cartons on the dolly, and pull it out from under your desk whenever you want it. Or you can make something similar, if you're handy.
As for keeping the stuff organized within the boxes, you might try tossing all of the A-E stuff in one box, all the F-R stuff in one, and all the S-Z in a third, or whatever division works. Or if you want to be more organized about it, you could use hanging box files, with standard-size plastic file boxes similar to your milk cartons, and put all the A's in one file, etc. Just remember, however: "file" is a four-letter word!! I find it sometimes takes less time digging through a box then it does constantly filing reams of catalogs.
