Yes. That is a problem. I've tried various solutions. For the "dogs" I photograph and then pull or dig and discard. For keepers, they get their own label. For so-so, I will mark foliage with marker or put a temporary label (no need to put anything on it) , just stuck in ground to show it has been photographed.

I try to at least get a photo of blooms from variable crosses, but then
get so busy, I don't get photos associated with individual plants. Each 
cross is labeled, but it would be really nice if each individual
seedling had its own ID tag to photo along with the bloom, but that
seems to be more than I can keep up with.  I've tried to do that some
years with very poor success.  I can manage rebloom (so far, not an
overwhelming number of them), but not spring bloom.

Do you have an easy way to ID individual seedlings during maiden bloom?

By variable crosses, I mean those that don't produce seedlings that are
more or less indistinguishable from one another, i.e., 25 identical
seedlings from (Golden Immortal x Doctor Alan) X HoM. ugh.
After trying various ways of keeping records on rebloom, I've found that 
what works well is carrying a pocket full of pieces of window blind and
a couple of china marking/grease pencil. I use more than one, expecting
to lose at least one.  I make notes on date stalk is first seen, then
can add more bits of blind with more observations as time goes on.
Still haven't gotten myself to record those notes on paper, but it's
actually more helpful to have them in the garden when I'm out making
last minute plans for crosses.
