Just a guess but it sounds like fly larvae or nematodes (the latter is not
likely given the size) following on a severe rot attack.
It would help to know where you are and what the conditions are under which
your plants are growing.
Are they in full sun? Is there good drainage? Do you use a high-nitrogen
fertilizer?
Anyway, for the time being, keep doing what you are doing, but be sure to
let the rhizomes dry thoroughly (at least a week) in the shade before
replanting them.
