It may be a bit long to download, but I think that it is worth the wait.
All what you may wanted to know about cottontail rabbits, biology and management, including fencing.
It is a PDF file from the Prevention and Control of Wildlife Damage" produced by U of Nebraska, USDA-APHIS and the Great Plains Ag Council. I have the full CD in the office, many more species covered (reptiles, carnivores, rodents, etc). An excellent resource.

I'm not sure about height, but rabbits cannot jump high, so two feet may be enough, three feet I am sure is enough. One thing I /can/ tell you is the necessity to form a horizontal "apron" of wire underground on the outer side. This need not be deep - 2-3 inches below the surface - but it must extend about 18" forward, horizontally, on the outer side (i.e. the side where the rabbits are coming from). Rabbits encountering a wire fence will try to dig under it, as you clearly are already aware, but if they then encounter more wire below ground, they do /not/ have sufficient intelligence to try digging further away from the fence to find out where the wire stops.
