Thanks Everyone. It seems I was both over watering and decreasing airflow
by still using the plastic greenhouse cover thing after the plants had
started growing. I've removed all coverings and will wait and see if any
more plants decide to die. 

What's the best way to water from the bottom? Should I pour some water in
and let the plants sit for a while then dump any remaining water out or
what? I'm new to this and would like to do things right.
