i have some waterbed heaters too but havent used them
anyway, a few things i would try

put thermo in one of the pots with the seeds
make an empty pot and put thermo in that
put it right beneath one of the pots
spread perlite over carpet to hold moisture and warmth and put in that
and try to reduce the surface area of the unit with pots to reduce heat loss

i used to use heating cables and perlite in shallow boxes inside a greenhouse
to germinate my seeds
i would make the box approximately the size of the seedling flat (or flats) so
that no area was exposed
i would later transplant the seedlings out of the flat into their individual
containers

it seems that what you want is consistent heat and to reduce your heat and
water loss 


so if you have to use individual pots, i think i would go for a really thick
insulating layer on the bottom and put the thermostat in that, and let the
warmth rise
you will have to deal with  moisture loss, so you might want to contain the
sides,
but if their is poor air circulation then you will run into damping off
problems

so maybe consider perlite in your sandwhiches somewhere, and you can either
water the pots and the runoff will moisten the perlite, or water it directly

watch out for getting your pad too warm and drying
and also i have heard that if you arent careful and the thermostat is too high
you can melt the plastic of the containers
