I believe native and indiginous mean the same thing and, as generally used by native plant societies, refer to plants which were on this continent prior to the arrival of Europeans. This is in comparison to naturalized plants, which are plants which were brought to this continent from elsewhere.
For example, a large percentage of the grass species are Europeans that were introduced for animal feed and have become dominant fauna in many areas. Same with many clovers, to name a few.
In Oregon, the first settlers turned hogs loose, which ate a lot of the native plants that were food for American Indians. As a result, plants that once thrived all over the western parts of the state only exist in isolated patches. Many people might thing they were rare plants with special habitat and as such, wouldn't be moved or planted in other areas when, in fact, such an act might actually be re-introducing them to their traditional range.
This is why "indiginous" and "naturalized" are so slippery. You might naturalize a plant that is, in fact, being moved back into what was it's original range.
