You might try marking the inside of the lids, being sure to not punch a drainage hole through the label. That should solve your problem.

I've also found that the markers sold as garden pens do a better job than, say, a Sharpie or other marker. I use aluminum plant labels, and, with those garden pens, I have to actually sandpaper off the old markings to reuse the label.
