I've been growing peppers in containers and they're doing great--actually 
better than the ones in the garden.  Here's a couple things you might 
consider:

How big are your containers?   I use 7 gallon, minimum 5.
Mix is potting soil, mushroom compost, steer manure & perlite.
I feed them weekly with "Miracle Grow for Tomatoes" or a 15-30-15 foilar 
spray.

Without any details, I would guess that your yellowing leaves and stunted 
growth could be a nitrogen deficiency.  Some varieties of peppers are heavy 
nitrogen feeders.  If this is the case, a "quick" fix is the 15-30-15 spray.  
If they don't show signs of improvement within a week after application, 
nitrogen deficiency is probably not the problem.

Another possibility for the yellowing leaves is overwatering.  Frequent 
watering tends to leach nutrients from the container.  If this is the case, 
cut back on watering and feed with a balanced fertilizer, preferably one that 
also contains the trace elements needed for healthy plant growth.
