Based on the short synopsis you types I might see your problem.
The seed does not need fertilizer for about the first month as they get the little nutrition they need from the soil and the cotyledon still attached.
The cross's continuance on being stunted might simply just that it was not a vigorous cross. I have had some that every seedling grows fine initially then just seems to halt until I get them in the ground.
