I would only pick the stongest as well.  I have found (maybe with a rare exception) that the puny seedlings remain puny even in their own individudual soil plug.  They might not simply be less vigourous but be drawfs of some sort so unless you are looking for that specifically or are just curious you may as well discard them and leave room for what you want.
