This is when you "side dress" the plants (compost ideally not right up
against the plant's stem or trunk) ... if you till too close to the
plants, as you've figured out, you'll disturb their root systems.  Some
plants are pickier than others.

Alternatively, you could aerate and poke some compost down into the
holes, but this is obviously labour intensive and is best saved for
finicky plants and/or heavy eaters.
