I hate to say it, but you've left them inside in poor light for too long.

From seed in the pot to seedling above soil should be 3 to 5 days.
From the point that the seedling is above the soil, until it goes out
is about 3 or 4 days.... max! During this time, one must keep the 
seeding in full sun or within 2 inches from a flourescent tube (or
the equivalent...) to keep them short and strong. 

Seedlings can become root bound in just a few days! They are not
like tomatoes, which can be left indoors for several weeks. Just a 
few days and they have to go out!
