Well, I don't have a weeping cherry, but if you have left 12" branch
stubs, cut them off; it is highly unlikely that they will leaf out.
Be sure to make the cut properly, leaving the branch collar so the
wound will heal.

will show you where to cut to remove a branch properly:

The basics of pruning apply to any tree, really. There is nothing
special about pruning a weeping form, other than doing it so you
maintain the form of the tree.
I guess I have to ask why you want to prune this tree? Trees don't
*have* to be pruned and really shouldn't be unless there is some
compelling reason or branches are crossing and rubbing or you have
dead wood that needs removing.
