Standard operating procedure is a proposal with sample chapters for
non-fiction work; the entire manuscript for fiction. Always query before
sending a proposal. Also, some agents will accept e-mail queries, but
want hard copy for the proposal. Two excellent books on preparing
proposals are Eric Maisel's The Art of the Book Proposal and Michael
Larsen's How to Write a Book Proposal. For query letters, I think you
can't beat Lisa Collier Cool's How to Write Irresistible Query Letters.

Fiction and non-fiction are two entirely different publishing worlds.
