here is the website for UC's research center on fruit trees and its
pomegranate page. It may just be that it is trying to produce fruit before
it has the capacity to mature them. This site says 5-6 years before
commercial production. So, perhaps in a year or two, the roots will have
caught up to the top. 15-gallon pots are notorious for needing two years to
establish roots sufficient to their tops.

A friend has a pomegranate tree that has been in the ground for two
years - this year and last, the fruits formed and fell off when they
were juvenile. It is a big plant - started off as a 15 gallon and is
now about 6' tall.
Any suggestions?
