Those nasty little flies are fungus gnats and they do have the potential to
harm the roots of your developing seedlings.  There are a couple nontoxic
methods of dealing with them:  first, yellow sticky traps, which are just
pieces of yellow cardboard or plastic coated with tanglefoot or some other
sticky substance.  The gnats are attracted to yellow and get stuck when they
land.  Second, there is a Bt soil drench available.  Both can be ordered from
Gardens Alive! in Indiana and probably from other places as well.  Beyond
that, keeping the soil surface a little on the dry side helps.  (It's a fine
line to walk, watering just enough and not too much.)
