I've never had but the odd case of fungus on onions, leeks and garlic,
so I have little experience in controlling these types of problems.  I
usually find that, when confronted with other fungus problems, a heavy
mulch of compost seems to reduce or prevent damage.  The compost must
have been made under very hot aerobic conditions for this to work. 
Anaerobic compost just makes things worse.
